The package server was stuck at 200 pending packages and was downloading very slowly.
From the logs and the package sources we could see the package server was downloading but at a speed of around 1gb per 24 hours. This was due to the line speed.
In this case we used Robocopy to identify package folders that had not been copied to the packages folder. We then copied these over from a working package server out of hours when the WAN link could be fully utilised. Once copied we deleted all .xml files from the package server and refreshed the agent so the codebases would be recreated.
In future we can stage package servers that are in low bandwidth areas using this article
